It does not affect the story, which will still be scripted.
Half-Life 3 has a complex history. It was in development back in 2013/2014 and was set to be a procedurally-generated, replayable game. It combined gameplay elements from Left 4 Dead with scripted story moments. However, the project was cancelled because it was built on the unfinished Source 2 engine.
